Why a small leak never stays small
Water follows the decking. A flashing or pipe-boot fix caught this month is a few hundred dollars; the same leak left through a season soaks the deck and insulation underneath it, and that becomes a section replacement. If you are seeing a stain, it has already been leaking a while.
Most roof leaks don't start in the middle of a shingle field, they start at a joint where the roof meets something else: a chimney, a skylight curb, a wall, or a vent pipe. Is a stain showing up near your chimney, a skylight, or a wall that meets the roof?
That's a strong sign the flashing at that joint has failed, since chimneys, skylights, and side walls move separately from the roof and the flashing sealing those joints eventually works loose. Caulk-only fixes hold for a season or two before they crack open again. The lasting repair is metal flashing, step flashing woven into the shingles, and counter-flashing set into the mortar or siding, sometimes with a cricket added behind a wide chimney so water doesn't pool against it. Getting the metalwork right the first time is what keeps that joint dry for years instead of months.
Warning signs to watch for
Staining in the attic near a chimney chase
Water tracking down inside the attic close to a chimney almost always means the flashing or counter-flashing at the chimney has separated from the mortar joint. It's an easy fix while it's small.
Drywall staining below a skylight
Older skylights leak at the flashing kit around the curb, at the seal between the glass and frame, or both. Once a unit leaks in two places, replacing the flashing kit is usually a better repair than resealing it again.
A cracked or curling rubber collar at a plumbing vent
The rubber boot around a plumbing vent dries out and cracks years before the shingles around it wear out. It's one of the most common leak sources on any roof, and it's easy to miss from the ground.
Rot at a sidewall where the roof runs into it
Where a roof meets a wall, step flashing and a kickout at the bottom are supposed to throw water into the gutter instead of behind the siding. A missing kickout is a classic, hidden cause of rotted wall sheathing.

Flashing that has pulled away from the mortar or siding
Chimneys and walls settle and move at a different rate than the roof deck, so the flashing sealing that gap works itself loose over years. It needs to be reset or replaced, not just caulked.
A cracked pipe boot or a loose vent flashing base
Rubber ages faster than shingles do, so boots and vent seals fail on their own timeline. Replacing the boot or reseating the vent flashing usually solves it without touching the surrounding shingles.
A missing kickout flashing at a wall
Some roofs were never fitted with a kickout where the roof runs into a wall, which sends water behind the siding instead of into the gutter. It's a small piece of metal that prevents a lot of hidden rot.
Shingles nearby that have also aged out
Flashing can be sound while the shingles around it are curling or cracking, and vice versa. If the whole roof is showing its age, a repair-only approach stops making sense.
What to expect during the visit
We inspect every flashing line and penetration on the roof, not just the one near the stain, since a joint that's failed once usually has neighbors in similar shape. That includes the chimney, skylights, vent boots, and any wall the roof runs into. We check the attic side for staining that confirms where water is actually getting in, and where the source isn't obvious we'll water-test the area. From there we reset, reflash, or replace the failed section and seal it, and we clean up before leaving the job site.
